I'm switching everything over to stainless screws. If I remove the set screws to change them, will it cause any of the internals to move around or lose their position?

Only thing that would move around is your valve. You can keep that from happening by loosing your volumizer (er plug whatever you have on the non LPR side) till the pressure is off the spring. Or just take the volly out take off your High pressure reg and then reseat your volly and make sure not to clip the orings once the new set screw is in.
